Just bought a new bike and would like to upgrade the brake system so I can actually stop. What do you guys recommend? Also front brake makes the fork shake/shimmy any suggestions for adjustment/pads?

Can I ask what brakes it came with? I'd hate to recommend that you try those.
The brakes that I am currently using are cane creek SCX-5
I have Tektro CR-720s and a lot of people love them, but not with the stock pads. I currently have stock pad and I'm not impressed. Try kool-stop salmon colored pads if you go with them, I've heard good things. Also, I test rode Marin's new CX racer (very nice btw) and was really impressed with the new Avids.

As far as fork shudder there is a relatively new threat on here that you should check out. It has with lots of good advice. But it is an issue for CX bikes all around.

Personally I use the TRP Euro X and have been very happy. Though I've been happier since I added the adjustable pad holders that come with the Carbon and Mag versions.

And make sure that your brakes are setup properly.
If you have fork chatter, toe your breaks in and lengthen the yoke wire.
