What's the problem?
Not dropping down into 11t gear. And when it does trying to go up one it skips
Did you use a spacer behind the cassette?
Yes
Did you adjust the H/L limit or B screws (6mm between top pulley wheel and largest cog) when you swapped cassettes?

It sounds like either a crimped cable/dirty housing, a bent hanger or misaligned limit screw, but the kicker is that the shifting improves with the XT cassette.

What about the chain? Did it wear with the XT cassette? I have a old SRAM 11-28 cassette and 1091R chain that will only work when paired together and nothing else.

What are the differences between the 11-28 and the XT cassette?

What about the freewheel? Is it loose (movable side to side)? Are the bearings and pawls happy?

Very interesting problem.

are you using the lockring that came with the 11-28 cassette?  if you're using the one from the XT cassette, and it had a 12t low cog, that might be your problem - if it is, you just an lockring for an 11t cog.
